The trade licence goes through the Department of Economy and Tourism (mainland) or the relevant free-zone authority. Dubai Municipality assesses the kitchen layout before it is built (service 2976) and issues the permit for the food activity (service 2975), and the Food Code requires a trained Person in Charge. Inside a shared facility, ask in writing which approvals the facility holds and which you must hold yourself. Requirements change, so confirm the current ones with each authority for your setup.
